I'm not really sure where the "trampling canon" comes from. 4 years is a long time, and Voyager didn't cover the Alpha quadrant much at all, so a lot could have happened during the 4 year period from DS9's end to Nemesis. None of the TNG movies or Voyager episodes deal with Romulans (except "Message in a Bottle", but that was back in 2374), so it's wide open for change.

I suppose it isn't so much canon as continuity. The unexplained change in status of the Romulans was one example:
Worf being reassigned from Qo'nos (at the request of a head of state) without explanation,
the site-to-site transporter being changed from being a fully developed piece of equipment capable of transporting at least two people into a prototype,
the sudden disappearance of the (Section-31 controlled) leader of the Tal-shiar and the Tal-shiar in general during the upheaval,
Picard's lack of hair in photos of him from the Academy despite earlier shots of him at the Academy showing him with hair.
I could go on. The problem was that it was written at a time when the writing staff had undergone serious changes. Still, you're correct, the last official entry into the universe had it as illegal but tolerated.

It's also a cultural faux pas to drop a deuce in a sonic shower and then turn on the shower so the log explodes.

A lot of things could have changed since he became Ambassador. There's a series of books that explain his reasons for stepping down. They're not canon, but they do answer a few questions. the site-to-site transporter being changed from being a fully developed piece of equipment capable of transporting at least two people into a prototype, There are two previous versions of the site-to-site transporter. One is a handheld device in an alternate reality, and the other is a larger piece of equipment in the prime universe. It's possible that the "prototype" was simply a much smaller version (since what we saw in Nemesis was about the size of a quarter). This one seems weird, but the easiest explanation is the one on MA: All in all, I have to say that yes, Nemesis messed up a few things, but it's no worse than errors made in other places (i.e. Voy: "Threshold", any TOS episode, etc).

Depends on the shower. A lot of the sonic showers were dual-mode, with both sonic and water capabilities. The basis for this comes from TNG "The Game", in which a sonic shower was reprogrammed to cover Wesley with mud. If they only used sound waves, then they wouldn't be able to produce mud. And if they do use water, then a drain would also be necessary.
